Answered: what is the difference between Fixpack and Hotfixes and Ifixes.? How to apply and/or uninstall with commands?

Generally, IBM delivers three types of IBM Spectrum LSF patches, Interim Fixes, Fix Packs and Service Packs.

Interim Fix - a fix that contains one or more product defects/APARs. This is the most common patch that IBM delivers. When a client reports an issue that is confirmed as a product defect, technical support delivers this type of patch to the client to fix the product defect.

Fix Pack - a cumulative collection of all fixes since the last release. Usually IBM releases new Fix Packs every 4 months.

Service Pack - a new significant feature release or a new platform supported by LSF.

Answered: After upgrade how can we address the multipls System Toolkit issue ?

I think you will have to upgrade your system toolkit versions recursively e.g. you upgrade the system toolkit of your process app and then edit the referenced toolkits which use the older system toolkit to use the newer system toolkit and then create a snapshot and use that in your process app, you can have a toolkit referencing a toolkit also so you will have to go to all the levels and do the same.
